My lower case ‘i’ in the accented section (blue) doesn’t match the regular ‘i’ whenever the accent is on the top of the letter.
How can I fix this?

Hi, if their Matrix don’t match you can compare it by standing on the good i (Active), and selecting (colouring it in pink) all the other i’s, then click “Match selected Matrixes” on the right tool panel
